I was planning to wear blue pants, a light grey polo and some brown dress shoes, but I feel as that is too much. My other option is a nice flannel with black pants (not jeans) and my nice clean Jordans. What do you guys thinks?

Either should be fine. As long as your clothing is business-like, neat and clean you should make a good first impression. Good luck with your interview.

My thought is if you have 2 people apply for the same position both are equally qualified, and both interview well but, one is dressed a little nicer a team lead might pick the nicer dressed one.

Your first option is not too much. I've done a lot of interviewing (HR in a different industry) and it really is true that first impressions count. A neat, put-together appearance will never hurt you.
The second option sounds too casual to me. If your interview is stellar, the casual dress might be overlooked. But it won't score points for you.
